Even though Luke's account is different from Matthew's account regarding who the grandfather of Jesus is, but a lot can happen in genealogies but that still won't change the fact that Jesus was mentioned to be from Judah.

Let us consider it carefully again from Abraham and this is Matthew's account of the lineage.

Abraham to Isaac, Isaac to Jacob, Jacob to Judah and Tamar, Judah and Tamar to Perez, Perez to Hezron, Hezron to Ram, Ram to Amminadab, Amminadab to Nahshon, Nahshon to Salmon and Rahab, Salmon and Rahab to Boaz and Ruth, Boaz and Ruth to Obed, Obed to Jesse, Jesse to David and Bathsheba, David and Bathsheba to Solomon, Solomon to Rehoboam, Rehoboam to Abijah, Abijah to Asa, Asa to Jehoshaphat, Jehoshaphat to Jehoram, Jehoram to Uzziah, Uzziah to Jotham, Jotham to Ahaz, Ahaz to Hezekiah, Hezekiah to Manasseh, Manasseh to Amon, Amon to Josiah, Josiah to Jeconiah, Jeconiah to Shealtie, Shealtie to Zerubba, Zerubba to Abiud, Abiud to Eliakim, Eliakim to Azor, Azor to Zadok, Zadok to Achim, Achim to Eliud, Eliud to Eleazar, Eleazar to Matthan, Matthan to Jacob, Jacob to Joseph and finally, Joseph to Jesus.

Here in Luke's account, you can read Luke 3:23-38 for that detailed analysis as well which Started from God and went down to Joseph as well.

God to Adam, Adam to Seth, Seth to Enos, Enos to Cainan, Cainan to Maleleel, Maleleel to Jared, Jared to Enoch, Enoch to Methusala, Methusala to Lamech, Lamech to Noah, Noah to Shem, Shem to Arphaxad, Arphaxad to Cainan, Cainan to Sala, Sala to Heber, Heber to Phalec, Phalec to Ragau, Ragau to Saruch, Saruch to Nachor, Nachor to Thara, Thara to Abraham, Abraham to Isaac, Isaac to Jacob, Jacob to Judah, Judah to Phares, Phares to Esrom, Esrom to Aram, Aram to Aminadab, Aminadab to Naasson, Naasson to Salmon, Salmon to Boaz, Boaz to Obed, Obed to Jesse, Jesse to David, David to Nathan, Nathan to Mattatha, Mattatha to Menan, Menan to Melea, Melea to Eliakim, Eliakim to Jonam, Jonam to Joseph.

Joseph to Judah, Judah to Simeon, Simeon to Levi, Levi to Matthat, Matthat to Jorim, Jorim to Eliezer, Eliezer to Jose, Jose to Er, Er to Elmodam, Elmodam to Cosam, Cosam to Addi, Addi to Melchi, Melchi to Neri, Neri to Salathiel, Salathiel to Zorobabel, Zorobabel to Rhesa, Rhesa to Joannan, Joannan to Juda, Juda to Joseph, Joseph to Semei, Semei to Mattathias, Mattathias to Maath, Maath to Nagge, Nagge to Esli, Esli to Naum, Naum to Amos, Amos to Mattathias, Mattathias to Joseph, Joseph to Jannal, Jannal to Melchi, Melchi to Levi, Levi to Matthat, Matthat to Heli, Heli to Joseph, Joseph to Jesus.

Luke's qualification "as was supposed" indeed avoids stating that Jesus was actually a son of Joseph, since we all know about his birth; given birth to by a virgin named Mary, as this is also affirmed in the same gospel.

Luke calling Jesus a son of Eli can only mean that Heli was the maternal grandfather of Jesus, with Luke tracing the ancestry of Jesus through Mary. So, both accounts are still pointing out to the same thing. So, some see the remainder as the true genealogy of Joseph, despite the different genealogy given in Matthew.

1 Timothy 1:4 (NIV)

or to devote themselves to myths and endless genealogies. Such things promote controversial speculations rather than advancing God’s work—which is by faith.

This says everything about most people who would rather focus on the missing links rather than the work of faith we have been called to. Having focus only on these genealogies would always cause controversial speculations as rightly pointed out by the scripture rather than advancing the work of God through faith and doing His will.

One thing is clear even if we can't trace the genealogy of Mary and that is, Jesus is from Judah and his foster father is Joseph while Mary is the mother.

Revelation 5:4-5 (NIV)

I wept and wept because no one was found who was worthy to open the scroll or look inside.

Then one of the elders said to me, “Do not weep! See, the Lion of the tribe of Judah, the Root of David, has triumphed. He is able to open the scroll and its seven seals.”

And the passage above is a confirmation of what was spoken of in Hebrews 7:14:

NIV:For it is clear that our Lord descended from Judah, and in regard to that tribe Moses said nothing about priests.
